Hi Hendrik, I'm out of ideas then... it sounds a bit like a broken Latex installation, doesn't it? Pointing $TEXMFCNF to an empty file (i.e. no configuration is overwritten) shouldn't make latex fail as far as my limited latex knowledge tells me. This should be independent of make-plots, right? Or what happens if you set $TEXMFCNF to some directory with empty file or no file in it, and run latex standalone?
